I'd always assumed he'd completely lost the eye. (Though that could be fanon I picked up from other fanfics.)
The physical changes work with me, for the most part.The arm though--The "has a mutant arm/doesn't have an arm at all" doesn't make sense to me. Why not a mutant arm for the "true" form and his more human one? As shape shifting types go, they seem pretty flexible (unless they have mutant limbs.)
Re the ship: I'm dreadfully tempted to get a hold of Becca Stareyes and ask what her take is on "how high up were they, anyway?" (She's an astronomer type if you didn't know, at least, that's what her major is, I believe.)
It looks like it's still there on the cover of Volume 8, just...badly healed thanks to the corrupt legion? You can see it in this picture from the artbook, too, and the top panel here makes it look like he might even still have a pupil in that mess, somehow.
I'm...a little lost on what you mean about the arm. I'm thinking he basically won't have his arm at all, in either form. I'm thinking he either (1)lost the arm during the fight, or (2) had to have it amputated later because of the corrupted legion. I actually think it's probably the second one, actually, but then he'd have to get it removed in the City after he comes, and I'm worried that it might be too much angst to swallow for everyone? (plus, since his arm was only amputated up to his elbow...would it...even take care of all the corrupted legion? So I'm still not 100% sure that explanation makes sense. Dammit, Moriyama!)
Plus, I was talking to Sami and he can actually use his tail for a lot of things he'd have trouble with, so he should be fine. ...Although I'm still trying to work out how he'll be able to fight with a sword when he's blind in his left eye, but his right arm is missing....

Oh! Wow, I'm being unclear on everything. XD No, no, I definitely believe his eye is pretty much dead. It'll be there just because...playing Chrono with a gaping hole in his face grosses me out a little and the image of him with an eyepatch makes me giggle. (Plus, none of his icons would reflect either.) So yeah, it's there, but part of the reason it'd be a different color would be to show that it's damaged and he's blind in that eye.
Now that I've slept on it, I'm warming to the idea of Shader making a prosthetic for him. I think it'd be logical for him to deal with it that way. It seems like that'd be a good way to keep everyone happy...hopefully?
Good! <3 That was one of the parts I was the most worried about. LOL, I just checked and he doesn't have her in his hands when he stands up to fight Chrono. And the hand he was holding her with even turned into a blade! so I guess he set her down somewhere? LOL honestly? Me too. XD Which is why I'm leaving it opened-ended.
