Paper and Files coming out of my ears! Argh!

I'm currently contemplating doing a major re-organisation of all the papers I've collected, files I've generated, simulations I've run, etc etc. They're currently in a great big mess, partially organised into a hundred different systems I've thought were worth trying at one time or another, but then forgot about. yes I use JabRef too.
And Freemind for my notes. Theoretically, I put all my notes in the JabRef file itself, and then also put them in freemind to organise them mentally... but in reality, there's a heap in each that aren't in the other.
Crosslinking? How?
Automatic PDF detection??? I put in the file path name things for my PDFs where it says to, but I use 2 different computers, and they're in different places on each... so it doesn't work too well.
am curious to see how your system goes.
When I download a PDF, I save it as author_date_keywords... so I don't even have to look up the jabref thing most times.
Paper copies (since you did ask) are in quasi-alphabetical order, in a pile. Yay pile.

My paper-organisation isn't the problem. My problem is that I don't read them. Ever.

Electronic is better manual.

Endnote does what I want, but I am in the humanities...not that it makes that much difference.
