So I just got done reading the first 35 issues of the Civil War arc in the Marvel Universe. I'm really behind on the last five or so years of main-stream continuity, but even so it's a very engaging story. Then you've read more than I have. But if you want something answered, let me know. I don't follow the X-titles religiously, but for the most part I do keep up with main continuity.

I'm only familiar with the big events in "Civil War", but I really have to wonder if they're going to put the genie back in the bottle regarding certain super-hero identities...

Hell, at the very least, Peter Parker needs to be kicking himself once an hour for being on Iron Man's side.

He doesn't need to; as of the last Spider-Man, Tony Stark himself is doing all the kicking to Peter's face.

Frankly, Parker deserves it (*GASP*, I know).

Bendis foreshadowed it two years ago; in the very first issue of New Avengers, Captain America extends his hand to Peter, helping him. By the start of Civil War, Peter has (metaphorically) slapped away the hand of that true hero (yeah, go ahead, cringe) and is instead allied with an alcoholic war profiteer.

Good choice there.

The author's comments in a couple of interviews I've read sound like he really sympathizes with Tony... but then when you read the actual issues, Cap's only real sin is in being a little frazzled by everything that's going on.

I'm a little surprised at just how big of a dick Tony's being through this whole thing. I have to wonder, when it's all over, how he's ever going to be able to look anyone in the eye on Cap's side (or Peter, at this point).
