So, I'm wondering, is it considered fanfiction when you're using an existing universe to house your original characters?

Interesting question. Yes, in that setting/universe is a creation, just as characters are. So if you are borrowing that setting, even without its resident characters, it is fanficton. Sort of. But not completely...
How's that for a vague answer?

Not your verse = someone else's rules = fan fiction.

Though I personally consider it semi-fanfic. Because they're still your characters and stuff.
