I'd either go with "Is it raining outside, I wonder?" or "Is it raining outside? I wonder." Depends on tone.

Ah, yes, never thought of splitting the sentence!

And the question mark at the end of the bit that wasn't actually the sentence was confusing me, too.

I think I had both in my mind at the same time, which is why my brain hurt and I asked here.
