Zaphod Beeblebrox - eccentric, heroically conceited genius, inventor of the pan galactic gargle blaster, former president of the galaxy, sole-survivor of the total-perspective vortex, and all around fun guy. Has three arms and two heads. TWO HEADS I say.
Paul Atreides - stilted voiceover and hardwood acting in David Lynch's movie version aside (and, let's face it, worse acting in the tv version), Paul/Maud'ib is a pretty epic sci-fi protagonist. First off he's incredibly intelligent, cunning to a near-machiavellian degree, and not above exploiting an entire indigenous people for his own personal revenge (at least partly). Paul evaded being the irrating goodguy who's good at all things and always right, despite being good at all things, always right, and the fucking messiah. Usually when messianic prophecies show up in anything, i reach for the remote or a different book, but Dune was fan-fucking-tastic, as was it's hero ( ... )

Cthulhu doesn't appear due to the fact that he hasn't been in any film or show that I can recall and if so it wasn't memorable enough for me to mention it here.
The "Alien" was more a creature, not a character and thus not really eligible. No lines and no personality, just instinct.
Max I think fits the bill of a personal favorite for you and an afterthought for me.
Honestly if I was including characters out of books then I probably would have put Paul in here but let's face it, no portrayal of him has been good. I know that you have nostalgia glasses for the David Lynch film but even an 80's Rock score won't put him in the list for me here.
Zaphod would have gotten more consideration had he been more like himself in the feature film.
Again right now though I feel like the Nostalgia Critic for not putting Optimus Prime in here. Damn!

Okay, so i'll grant you that in the universe superman inhabits the division between good an evil is clear and damn near mathamatical, and that bad guys are so bad for the undiluted purpose of just being bad that we don't get too upset when superman BOOF!'s their faces in, instead of calling the police. And the police don't really seem to mind either. But then i would go on to argue that nothing meaningful can be derived from fiction so detached from reality and so simplistic, other than entertainment of course.
And on the entertainment front, i've never been able to get invested in faultless, invicible heroes.
