Magic Oven offers both soy and rice cheese options. They're a bit on the pricey side, though.

if you're open to cheese-less pizza, amato's has vegan pizza without the cheese.

Gross, shitty pizza. Pizzaiolo is the place to get three really great vegan slices.

I particularly recommend the location across from Bovine on Queen West. The dude who runs the place is not only super nice, but really cares about 'cross-contamination', and he makes a damn fine pizza. :)

Freshwood Grill on Roncesvalles also has cheese-less pizzas. I once had a dinner special pizza there that had roasted squash as a base, with no cheese. Very delicious.

In addition to Magic Oven, I've had soy-cheese pizza at Fresh. I don't think it's a regular menu item, though, so you'll want to check. (It was delicious, though, so it's worth finding out when they'll have it next if it's not.)
