Only if they have reached the limit of Pokemon they can own or when they leave Johto, they send theirs to the home.

I've hit the limit once, so it should be twenty-four before you can't hold onto any more.

[ And a shake of his head here. ] No, but most people take the precaution to write letters to their friends and where they want their Pokemon to end up, just in case if they ever do leave.

Probably! Funny thing is, the farther you get, the weaker the gym leaders are. Or so it seems, at least.
