I found this on BG Evellen. Yellow Chocobos seem to be better in hand to hand skills and have an increased bonus to all math rolls. Black Chocobos will frequently steal bicycles when asked to deliver packages. Red Chocobos favor particular types of greens to enhance their vision and performance. Blue Chocobos are just freaks of nature.
I don't see a difference in colour. It all depends on how you raise it.
