Fatal system error just means that in encountered an error that caused your system to crash and was unable to continue processing... usually a reboot fixes this... what you have to watch out for is kernal errors and corrupt sector messages... those are a bitch.
But you can check your event viewer to see what kind of error it was. Chances are you just need to clean and defrag your hard drive and clear your cache.
