The brain disease angers me so much that I really cannot mentally incorporate it into the events of the show. It makes me incredibly sad that Mulder is gone. But it is fathomable. Mulder dying and not telling Scully? Isn't. Of course there were things going on behind the scenes during the 7th season, but that really, truly does not make sense to me as one of them. And I know it being written in makes it canon, and there isn't anything substantial where we can call it a continuity error, but. It just doesn't fit. So I just let the episodes that bring it up irritate me and then don't try to make it work when it comes to the series as a whole. Pretty much another "all things" for me, but to an even more frustrating degree.
I must admit that I haven't fully watched the episodes without Mulder, as the things that were mentioned he did were so unlike him. It just didn't feel right and I didn't want it to be true.

No I don't have an explanation. I just ignore it which isn't exactly sensible of me, but to be fair, I never watch the episodes where it's mentioned so it's easy to do so. I'd love for someone to come up with an explanation or excuse out of it. The whole thing bothers me - I'd never accept a world where Mulder was lying to Scully about that sort of thing, taking off on road trips when M and S were likely starting sleeping together...it's nonsensical to me.
I havent mentioned Scully and Skinner in forever! Everyone else keeps bringing it up!
Usually I hate ignoring canon, and I hate all the "theories" people have about unexplained stuff. But this I am willing to make an exception with because its so stupid.
I have a confession to make. The only thing this episode was good for was to keep me company while I wrote my smut for the xf_pornbattle. I needed to get the Doggett characterization right.
It's a shame that they wasted one of their precious few Duchovny appearances on... this. They could've at least thrown us a bone and given us a flashback or two with M&S in a scene together!
I agree with what everyone is saying about the brain disease. Why would Mulder hide something like this from Scully when they were first hooking up? How would Scully not realize that Mulder was always mysteriously gone on weekends? Why would he have agreed to the in vitro stuff if he knew he was going to die soon? (I know I'm jumping ahead, sorry.) And how/why did he even get this disease in the first place? As a result of his Sixth Extinction Frankenstein surgery? And stepping outside the XF realm for a second, why would the writers/producers do this? What purpose did it serve? How did it further the ongoing story?
So, to conclude: It doesn't make sense, and I'm with everyone else who is just blatantly ignoring it and pretending it's not canon. :P

I can actually see him agreeing to it because of this, BUT. Then their conversations about it don't make sense. "I just wouldn't want this to come between us." Well, Mulder. I think your being dead would come between you slightly more than this.

I've always seen it as a result of not the surgery but the brain activity or whatever was going on with him.
But ugh. Yeah. He wouldn't have hid it, she would have noticed, the writers are crazy, and it was really pointless to add in.
