If you've been on GoS lately, you may have seen that I uploaded my very first successful mesh. Hooray! But I'm now I'm finding out that there is a lot more involved in meshes that aren't simple shoe-swaps.
The problem is that bottoms always go over tops, so if you want to top to go over the bottom you need to use separate groups. I had the same issues here: http://needlecream.livejournal.com/43009.html (but you don't have to have an entire nude body under the top. You can just have something like the hands and neck of the mesh)
The simplest way is to make the part you want over the pants a "noblend" group. Here is what trapping told me: "f I were you I´d try out using one of Amaryll´s tops as a base for the package. She names the first part "top" and the second one "noblend". If you name the t-shirt part of the mesh "top" and the hoodie part "noblend" and link it to a copy of an Amaryll-package it should work."
