...How about evil genderbent counterparts? Just them being evil and genderbent, all the other characters normal gender and alliances.
Something along the lines of (though any writeranon/artanon can feel free to make up their own ideas):
Robin: A girl named Giggles, raised by Joker.
Kid Flash: Zoom thought it would be funny to brainwash Flash's neice and put her through the experiment that gave Flash his powers.
Miss Martian: An evil White Martian male.
Red Arrow: Rei Harper turned to the dark side after leaving Green Arrow.
Superboy: Female clone loyal to Cadmus.
Artemis: A boy named Orion who's quite obediant to his father's wishes.
Aqualad: The young Atlantean girl defected when she found out who her father was.

By the way, does the OP mind that I'm filling this in snippets? Because I have a few more ideas for pieces, but nothing that wants to form a coherent plot.

Her first memory -that isn’t from the genomorphs-is of red hair and surprised eyes behind a mask.
Her second memory is of Dr. Desmond, and how he doesn’t trust her to help Cadmus. Why else keep her locked up? She wants to trust him, to follow and give her loyalty, but he doesn’t seem to want it.
Many memories later, she learns that above Cadmus is the Light, and they seem to understand better. Cadmus made her, but the Light is the reason why. They have her loyalty ( ... )

And, oh, Supergirl has Daddy issues even before Superboy did. <3 At lest she's bonding with Rei. <3

Glad you like!
I don't know about a grocery list, but I have enough head-canon for this that you could name any character* or pair of characters, and I think I could tell you something about them in this 'verse. Which is kind of sad, because I don't know how much of it will actually get into narrative form.
Oh, the daddy issues... I wasn't clear, but they did develop over a period of time, so they aren't that fast. It takes a couple weeks before she starts wanting to distance herself from the Man of Steel.
*Not just the main team, either.

Oh, that makes sense! Though, I really like the difference between how each version did/will react to their first actual encounter with Superman.

Cheshire worked with Rei on a mission about a month after Rei joined the side of the Light. She thought that Rei's lack of subtlety was kind of cute, and flirted a bit, flustering Rei terribly. It was the first time Supergirl got to see Rei neither calm nor angry; like any good friend, she hasn't let her live it down since.
Batman does not like the Joker dragging a young girl into his shenanigans. (In Joker's defense, he didn't try to adopt her. She followed him home after the circus, and refused to leave for reasons unknown though the fact that Harley kept feeding her probably didn't help.Bats definitely recognizes her as sociopathic, and will try to stop her if she's... ya know, about to kill someone. That doesn't mean he isn't above trying to influence her towards good-ish. Whatever caused YJ!Batman to have parental instincts also happened in this 'verse, so he'll occasionally leave children's books in the Joker's pockets after a fight. (Two weeks after he left the ( ... )

2 years after Haley's Circus suffered from a mysterious fire.
6 months after Willow West went missing.
3-4 months after the villain known as Professor Zoom was killed by the Flash.
All times are approximate.

Giggles wasn’t sure why she was here, but it looked like fun. Daddy J. had brought her along after she asked. After all, he went out all the time, and she was getting bored ( ... )

“Hi!”
A high-pitched giggle from two feet away made her flinch. She turned, but the shadows were empty.
“Who are you?” This time Willow saw a hint of green before it faded into the shadows of the alley. She scowled.
“Show yourself and I’ll tell you.”
“Okay.” This time they -she-was right in front of her. Willow couldn’t imagine how the girl in front of her had hidden in the dark alley. She looked like her clothing had been chosen by magpies.
“Seriously, what’s with the ninja thing?” Instead of an answer, she got more giggling. Great.
“You said that you’d tell me your name ( ... )

Yay, you're back! (I wasn't concerned at all... *lies*)
Their canon bromance is so epic it crosses dimensions. Giggles helps Willow (still don't have a villain name for her yet) be less grouchy, woe-is-me-my-uncle-is-dead, while Willow helps Giggles be a bit more sane than Daddy J is. (I was a bit nervous about calling him that, so I'm glad you liked it!)
Did you read the other "Birds of a Feather"? (Just curious... Okay, to be honest, I live for feedback; writing this for the lulz only takes me so far.)

I also want to see a xover where the 'regular' YJ team meets the twisted versions of themselvs andare horrified. Maybe a combination of the two? Megan could probably lift the block, or whatever Prof. Zoom did, but first she'd have to know that there was a block there, and I can't see them discovering that much about their enemies easily. Then again, if Robin could figure out what happened (and he totally could) maybe..
Yeah, just musing. I love stories like this.

Rei had wondered if she would see Green Arrow on this mission. It had been her first thought when the Light told her that she would be accompanying Supergirl on a mission to Star City, and it had lingered in her mind ever since.
“The two of you interact and spar regularly,” one of the Light had said. “Let’s see how you work as a team.”Supergirl had nodded, hiding an eager smile. Rei had too, until they told her where the mission was ( ... )
