HNNNG Another tough one. See me wrangle it out, (practically) live on screen!
So, here's the deal. I'm new to the fandom in general, there are twenty-six seasons to catch up on, and there are only so many hours in a day. That said, I have watched several stories from each Doctor's era, and anyway I'm doing this meme now, not twenty years down the line when I'll OWN every single story. Caveats and my personal OMG I'M INFERIOR feelings aside, I'm still entitled to have A favorite story without having seen them all. Consider this a "favorite story so far" type of thing and we'll all be on the same page.
And even without having seen everything, it's a difficult question. There are the usual suspects of course, City of Death (which it must be admitted is downright charming), Deadly Assassin (POLITICS AHOY! Definitely *a* favorite, at least) or Pyramids of Mars (oh wait, I didn't actually like it). But I tend to gravitate towards more cerebral, even political, stories. I thought The Green Death was fabulous, managing to juggle both large themes and small, environmental agendas and Jo's departure. (Which incidentally, did make me cry.) But my favorite 'subgenres' are probably 'Doctor Who does surreal' and the historicals. It is such an absolute shame that so many early episodes were lost; my heart aches thinking about the Marco Polo that might have been. Well, actually it was, but I'll never get to see it.
If I'm being strictly honest, my favorite story is probably the one I last watched; but that's too much of a cheat even for me. So without further ado, I give you...

Wonderfully atmospheric, good writing, good music, solid acting... it all comes together for me. It's part of Ace's character arc, which I dearly love; and there's a lot of strong emotions running through the whole thing. Big themes, thoughtful moments, high drama- it might be my favorite just for that one wrenching scene at the end, if the rest weren't so good. There are so many little scenes I love, too- Ace's confrontation of the Doctor, the bit where Ace reveals her assumptions about Kathleen (UNWED MOTHER!), Reverend Wainwright in general... and the Doctor amusing baby Audrey!
So yeah. Curse is in strong contention for my all-time favorite, but it's up against fierce competition. Just wanted to give a shoutout to some others: Enemy of the World, The Mind Robber, Talons of Weng-Chiang, Mark of the Rani (bit of a surprise favorite, that; but I love it!), and most of seasons 25 and 26. (Excluding Silver Nemesis, which is pretty rubbish, and Battlefield, which I enjoy but isn't quite in the same league.)
