Maybe get a silencer for your pills? :P Or try putting them in a different container.
I wouldn't worry too much about breaking her of the rattling noise = treat association. As long as you still do it occasionally, it should still work. I once had a cat that responded to the rattle of a cucumber peeler. He didn't lose that association when we started using the peeler to locate him for trips to the vet, etc.
