Oh, before he ever even got a chance (actually, the misfortune) to get involved with Cuddy, House had so many reasons to sue her and cost her her medical licence... Unauthorized surgery, battery, (how do you spell multiple cases of torture in a lawsuit?) assault... If he did it, he never would have ended parking his car in her living room and doing time, instead ge would be living of interest and having a good career somewhere else (like we saw he could easily, with a decent pain management). Oh, House, why did you never really act like a selfish jerk?

If you strip away the bad behavior and replace that outward persona with someone who looked on the outside more like Wilson, would anyone have the slightest doubt that he'd been mistreated by others? But because he could often be so unpleasant and difficult, viewers/readers seem to feel he deserved what he got.

Exactly. People judge so superficial, and someone who refuses to adapt to social norms ("to act like he cares") gets treated as if they had no feelings at all. House shows why this is wrong. It also shows why people with certain psychiatric conditions often get treated not just bad, but often in a criminal way. Like, “oh, he/she is antisocial (even thought they might just have a strange way to communicate), so let's just deny him every human right”.

House did unpleasant, abrasive, misanthropic and occasionally illegal things... but, yes, I think he was a good man.
