I would say it would depend upon a variety of things.
The Pokemon in question, for one.
The act which brings about need for punishment, for two.
Generally, most of my Pokemon were disciplined with a short spray of water to their face.
However, this did not work on my Wooper, who merely enjoyed the treatment, so a different method was needed for him.
I also incorporated sprays made out of the various flavored berries to use in cases of chewing habits.
If a Pokemon with a habit of chewing upon items it shouldn't disliked, for example, bitter flavors, I would give items I did not want it attempting to digest a spritz of bitter berry spray, which would quickly curb such a habit.
That worked far better than a squirt to the face.

It would, in theory, provided it did not merely anger the Pokemon instead.
Revenge is not a concept they are unfamiliar with.
I would also be careful to watch where you decide to employ such methods, as the Officers are not fond of them.

It would depend on why it's pulling pranks. If it's in need of attention, then that's easily solved with more attention; if it's easily jealous, consoling its ego may help more. If it simply doesn't like you, I might resort to bribery.

Simple disciplinary measures are normally the most effective. Teach them by taking away certain privileges, or imposing positive punishments when they misbehave.
