I didn't think he knew they were on her ship, only that she might know where they were. He was trying to recover the stolen plans, no? Maybe it was their only copy... ;-)
oh I thought this one would be a gimee for you now...I always figured it was because he had psychic Dad sense, and even if he didn't "know" Leia was his daughter, on some level he still knew..and so he didn't just blow her ship up and kill her. Also, perhaps she reminded him of Amidala just enough...that he didn't relish the idea of killing her even if he didn't know she was his child.
Maybe was her hair, maybe she reminded him of Amidala. That bun thing was hooooot. (at least to him) We all know now that he had a major wussy side... just ended up being a tiny creamy center in those cold evil bionics in the long run.
That is, of course, if George Lucas ever actually thought of all this that far out originally... which I'm not convinced of.

Clerks has a funny line about all of the non-Empire space station workers that were killed. Maybe they had a few copies of the plans with them. :)
