Oh yuck, just what you need at the end of an exhausting day. They're punishing you for being away so much maybe?

Once an area has been used as a litter box, it tends to attract the beasts. However, Petco and Petsmart have an enzymatic spray that neutralizes the scent the waste leaves behind (even if we can't smell it).

We're trying that stuff out due to our cat's recent problems (crystals in urine that were irritating him). So far, it's helped, but we need to go over it again and hope it gets the rest.

You put the litterboxes in the same room, but how far apart from each other?

Yes. There are cats that are territorial like that. We found out the hard way that we had to move the two litterboxes onto opposite sides of the bathroom floor.

Litterboxes are -- three in the basement, next to each other. One upstairs, two stories away.

Try moving them (the litterboxes in the basement) apart, if you can...
