She knew Doral was a Cylon in the mini, she knew Boomer was in... I have forgotten the name of the episode. She knows more about the colonials religion than he would given the fact he's an Atheist... THERE IS SO MUCH MORE! I haven't watched s1 in forever though :(
I am not sure i agree with the reason why a Six beat Starbuck in KLG2 though. I think the cylons think Kara has a destiny of some sort as well.
I agree they think she has a destiny, but so far the people who they think are destined- i.e. baltar- they seem to treat pretty gently, knowing that humans don't pop back up after you smash their heads into something. in that scene, I was pretty sure six was about to kill kara- or at least didn't care if she did- but was toying with her, first.
it does feel like forever, doesn't it? the problem with rewatching is that the writers' aren't exactly super-consistent, so it doesn't necessarily help with questions.

Atheists often know quite a bit about the local religion out of self-defense, or else sheer perversity. Sometimes, it's the reason they don't have religion anymore - read enough of the bad parts of the Bible and, whoops, there goes your faith.
I've had conversations with Christians where they flat-out denied the existance of whole sections of the Bible, simply because the passages I quoted to them, chapter and verse, didn't agree with how they wanted to view their faith - and they didn't have the faith, I suppose, to open their own holy book and check.
One explanation of Baltar's head!Six that nobody seems to talk about much is the strong possibility that he's a Cylon (perhaps even a copy of "Number 1"), and doesn't know it. The head!Six could just be his programming, which would also explain all the points you bring up.
