If I wanted to paint something on clear acrylic, what should I use? Should I engrave it instead? Would that even work?

you'd have to prime it was a special primer. ask someone at an art store for which kind is best. it can be done though, trust me.

regular acrylic paint should actually work, especially if you want the clear acrylic to show through in parts (priming or sanding could make it less clear) the only issue would be to be careful not to futz with it once it dries so it doesn't peel off
