1. I think two links are fine, but if you want to condense, you could always put a link to your AO3 account in the beginning of the list or something as an alternate?
2. I don't think it really matters? I do mine more or less chronologically, though alphabetically might be easier for when someone's trying to find something specific.
It died with one of Yahoo's changes back in the day, but I had a tiny little Suikoden site and one of my big projects was a transcript of I & II. Now that the site is gone, and I've had computer deaths, those transcripts are gone, too. T_T But so much love.
I had a couple Suikoden WIPs, that I really need to see if I can hunt down and return to. My first Sui fic is still my personal most favorite ever.

I will definitely have to read those. There's kind of a lack of fic out there and the fandom is more or less dead from what I can tell. Which is sad because it's seriously one of my favorite video game series ever. LIVE, FANDOM, LIVE!
I'm slowly working on playing II for the first time. :D And also trying to get through Tierkreis because I never actually finished that.

They're no longer on LJ, but I used to have two girls on my friendslist who were RPing an epic TirGremio. And yes, I kept on reading and reading it even though Viktor was my first love.
I also have a great fondness for Odessa. Oh. Back when I was innocent and did not know how the Suikoden series loved to kill people.
I think AO3 is looking really good these days. I particularly appreciate that I can go to an author's page and check through her fic by fandom using tags. It came in handy for Remix.
Personally I like having my stories up on my own website as well, and I'm sticking with the chronological order there... except that I also have the popslash arranged by pairing, since I know many people search for it that way. I don't think there is a perfect system for indexing.
I suppose if you had one of those fancy arrows that readjust things depending on which thing they clicked on... Ok, maybe not.
I like the by fandom idea. From there, I'm more chronological vs. name because I don't remember the name of fics sometimes/often. But I admit I do mines alpha because that's how the website automatically does the navigation. :p Maybe a separate list/site from the current as well? If you feel like it. Making a google site proved painfully easy. And they already know everything about us so I guess it doesn't matter if we don't want to be caught. If nothing else, it's something to do when writing isn't coming along quite as well as you'd like. *tweak site, tweak site*

Not on the putting you to shame--Never that! But on trying to be more organized with it.
(And then there's the small issue of some popfics are so outrageous, I'm sorta scared to post them on AO3.)
