So. . . am I understanding correctly that MCU does not include Agents of SHIELD, Agent Carter, and Daredevil for this exchange? And thus works including characters from the movies and characters from the television shows are considered crossovers and ineligible for counting purposes?
(I mean, I qualify even if I take out my Melinda/Natasha fic and the couple AoS fics, but it's a decision that might affect other people.)
Umbrella fandoms: There are a fairly high number of umbrella fandoms that incorporate a range of other fandoms or verses. MCU is probably the most obvious, though it's far from the only one. If the umbrella fandom is the only one you qualify in, you have to check it off. However, if you qualify in a subfandom, and that's the only one you want to be matched on, you can obviously check the subfandom. Remember, though, that you can't include crossovers in your story counts, so if you've got 6 stories over 100 words all set in the Thor universe, but the seventh is a Thor and Captain America crossover, than you'd have to sign up under MCU, not Thor.
So it sounds like you could qualify as MCU OR Agents of SHIELD and Agent Carter
I don't see why I couldn't qualify in both? For my personal case it would actually be the subfandom "Iron Man (Movies)" and the umbrella fandom "Marvel Cinematic Universe," but I have something like ten qualifying fics using Iron Man characters and another twelve qualifying fics using characters from elsewhere in the MCU

I'm not -entirely- sure that I understand how this works. Just as an example, let's say that I qualify in SGA and Firefly. I'm willing to write in SGA, Star Trek TOS, Star Wars and Deep Space 9. Now, I just sign up with those fandoms as offers and requests, right? If I've written in other fandoms (let's say Voyager and Next Generation) but only have a couple stories in each (not enough to qualify), can my remixer decide to remix one of the Voyager stories instead of what they actually matched on? (Assuming that it's not my "safe" story?) And should I make a note in my signup that I'd be equally happy to have a story in one of my non-qualifying fandoms remixed?

That is, once you're matched with a prospective remixer, that remixer is free to pick any work of yours other than the "safe story", irrespective of fandom or fandoms (i.e. crossovers are remixable) -- except those in one of the proscribed categories, those being (a) works that are themselves remixes, (b) works that have previously been remixed, (c) works in progress, and (d) collaborations (unless there's explicit consent from all co-creators).

I'm kind of loving the "no qualifying fandoms" idea, mostly because I've only hit one or two - but I several midsize fandoms that I more then have the numbers for (the Shakespeare fandom being one, and let me tell you the Hamlet people kind of hog it).
This isn't quite an umbrella fandom question, but sort of. I qualify in The Eagle of the Ninth - Rosemary Sutcliff (book) but not in The Eagle (movie). However, it might be reasonable to aggregate these fandoms for purposes of matching; in fact, I wrote a pinch hit for Remix in 2012 in which I took a movieverse story and remixed it as bookverse.
Would it make sense to use The Eagle | The Eagle of the Ninth - All Media Types as a fandom here? Or should I just sign up with bookverse and let you guys hash it out? :-)

If you're confident they're similar enough, I'd go for all media. We've done that in the past with books and movies if people in the fandoms were comfortable with it. I'm gonna post later with a few admin points, so I can include that so other people signing up are aware.
They are not similar enough that a person familiar with only one could write the other for a gift exchange (or that a person asking for a gift fic in one would accept the other), but they are similar enough that a remixer ought to be able to figure out enough to remix from.
Signing up for "all media types" would work just like the other umbrella fandoms. Anyone who was only comfortable with the movie, for instance, would be able to only sign up for that. But the algorithm shouldn't match one with the other.
I haven't had a chance to look too closely at the signups in the last couple of days, but from what I can see most of the signups for The Eagle are going with all media, so for matching, if you're comfortable with it, that would probably be the best way to go.
