I found myself in the pretty unusual position of seeing the film for the first time about a day after I saw 'The Truth' for the first time, as I got into TXF just before the DVD came out (btw, the old rewatch posts made going through the series for the first time even more fun, and also enabled me to skip large chunks of season 8&9 without totally missing the plot, so much kudos guys

The one comment I would like to make that I haven't read much of is the lack of story structure in the beginning. I loved the movie, don't get me wrong, but at the beginning of the flick I needed more - why did I care about this agent (Banan)? What was Whitney's process as she decided she needed to bring in Mulder? What was the resistance towards bringing him in? I think the movie needs about half an hour at the beginning building everything up and bringing it together, so by the time I get to see Mulder I know why he's needed back, and why they chose that time.
I haven't watched the complete extended version or the commentary track yet - I look forward to doing so :)
Omg yes, thank you! I hated the Samantha crap. I was completely having a WTF moment... Mulder has overcome this saga of his life in "Closure". He is quote "Free!" damnit (haha) so the step back, rather than step forward kind of pissed me off. I hated the boat scene too. I mean I liked it up until the part when they wave... it annoys me.
But the movie overall is great. I love the extended edition except for the end credits with the photos of the cast and crew. I love the credits with just the shots of the scenery. I thought that was beautiful! And I loved Mulder/Scully interaction. Yes, the Whitney/Mulder tissue scene thing was unnecessary but in a way funny. The only part I probably didn't like was when Mulder is searching in the snow right before the accident and you can tell he's behind a blue screen.
