I've developed a strategy of using Sheik for fast, close-range combat and racking up damage, and Zelda for clearing or sniping.
I don't regularly *start* as ZSS (actually, I don't remember how to do this), but I enjoyed playing both in SSE equally. I also like the transformation just for the surprised reactions ("Samus is a girl?!") from people who don't know their gaming lore.
I'll play the Pokemon trainer on a random selection, but it's not one the characters I would choose.
I haven't gotten the hang of ZSS; she has better range than Samus does and some more usefully smashy attacks (Samus's multi-hit aerials aren't always all that useful), but I'm really used to down-smashes that hit both sides, and ZSS's doesn't.
I really depend heavily on either mobility or huge attack arcs in Smash Bros., and Zelda has neither - she's only of moderate speed, and her attacks, while powerful, are also very precise; generally I find myself whiffing and then getting punished for said whiff, while with Shiek I can get in close enough to assure a hit, get it, and then get out again without getting hit.
I haven't played the Pokémon Trainer nearly enough to form an opinion. In particular, I haven't used Charizard at all since he wasn't featured in the story mode.
He's slowly becoming my favorite of the three mostly due to observation that he has some intuitive moves. Squirtle and ivysaur both took me some time to get used to, but Charizard just clicked immediately. The flame breath is nice, too (better than squirtle's water blast, in any case).

Although not quite so much as Pikachu's down+B attack. Especially since he likes to attack from above.
