I have a lot of them, but two in particular are favorites:
(1) Hermione's tackle-glomp of Harry at the end of CoS. It helped make up for the fact that Kloves or Columbus took out Hermione hugging Harry during her "friendship and bravery" speech in the first film. It's the first shining example of just how strong Radcliffe and Watson's chemistry is, how natural it is that they should fly into one another's arms and just hang on in joy. It makes the attempt to telegraph "attraction" between Ron and Hermione that much more artificial by comparison.
(2) Hermione's entrance at the Yule Ball in GoF. Radcliffe did a masterful job in looking poleaxed, Watson was excellent in her first instinctive smile ("Yes, he noticed!") and her subsequent almost incredulous enjoyment of her impact. And again, the natural chemistry between the actors and characters is in stark contrast to the unconvincing attempt to show Ron's jealousy, though poor Rupert Grint is trying his best.
And of course there's a hundred little moments, whether written or directed or acted, that demonstrate how Harry and Hermione's bond is on a different level from everyone else in the story.
